You're either wearing the wrong shoes or doing it wrong.
The cure for both is, initially at least, the same: go to a good running shop (ie not JD Fucking Sports or that budget place run by the fat c**t) and ask them to do a gait analysis. It won't cost anything. That will tell you if your biomechanics means you need a particular type of shoe. The different types needn't cost more. I overpronate (my ankle rolls laterally when going through a step) which causrs knee/shin pain, but is easily corrected with a stability running shoe. Those shoes don't cost more than regular ones.
Or you could go barefoot. The batefootistas will tell you that big squashy running shoes are the cause of all injuries, and barefoot is the panacea. However, barefoot is hardcore, and hard to learn. I know a 2:26 marathon runner who does it barefoot, so it can work. Barefoot doesn't have to mean actually literally bare feet - my mate who does 2:26 marathons wears Vibram FiveFingers barefoot shoes, but looks like a freak.
