“Each team is permitted up to seven substitutes of whom not more than three may take part in the match. Where any match goes to extra-time each club will be permitted to use an additional sub (in extra-time only).”

But one of Arsenal's subs wasn't an additional sub. It was one of the ones they were given at the start of the game. The rule doesn't say anything about them losing any of those three if they don't use them, just that in extra time they get an additional one. And it doesn't say anywhere there that you can only make one substitution in extra time.
